Methods in Macromolecular Crystallography

We have developed several tools (or scripts) for general use:

  • PAIREF - automated paired refinement protocol.
  • SHELIXIR - script for easy automation of experimental phasing using Shelx C/D/E
  • SHELIXIR_GUI - GUI for SHELIXIR
  • IIs.py - post mortem data analysis

  • change_some_occupancies.py - systematic modification of occupancy of atoms in pdb-file
  • adp_rmsd.py - calculation of RMSDs on ADPs (using PDB file format)

Enzymes, ligands and their complexes

Most of the structures are solved in cooperation with the Laboratory of structure and function of biomolecules at the Institute of Biotechnology CAS, v.v.i. Our aim is to help explain the catalytic properties of our target enzymes. The group of the target enzymes includes FAD-dependent oxidases from various organisms as well as nucleases from pathogens.

One of the industrial enzymes that have been solved in our laboratory is XdpB from Agrobacterium sp. R89-1. The enzyme has a potential in industrial application, i.e. production of opiates.

We have cooperated with the group of M. Martínková on heme-containing sensor protein AfGcHK.

Molecules of Immune System and their Complexes

We tightly cooperate with the Laboratory of Biomolecular Recognition at the Institute of Biotechnology CAS, v.v.i. We have solved the crystal structure of interferon gamma receptor 2 and interferon gamma from olive flounder Paralichthys olivaceus.
